How much of one solution neutralizes some amount of another solution is about the concentration of each solution. This is not an error, it is a fact. This fact can not be, "fixed" electronically. It's a Chemistry problem, not an electronics problem.

the acid base reaction is 1:1

NaHCO3 + CH3COOH → CH3COONa + H2O + CO2

While you have complete control over the molarity of your Sodium Bicarbonate solution Vinegar traditionally has varying concentrations of acetic acid. This may be the reason some base is remaining.
