By mating surfaces I meant the bearing surfaces, gear teeth and the like.

Then, you have no worries. The spray lacquer layer is likely the thinnest you’ll get.

But the thinned wax holds promise. The wax will also serve as a lubricant.

 

Dealing with Lacquer lately, I'm told only Lacquer will adhere to Lacquer. Polyurethaning will not adhere unless you sand it all down to the wood. Do you have any pictures? Do you need to seal around glass as well? or is the dial poking out to the clock face?

It already is 'down to the wood' - all the wood is finished by sanding only. It doesn't have a pretty case with a glass front. You could call it a skeleton wooden clock.
