How to turn on one led strip and off another in the same circuit using a trigger

It is the same, you just need to add a bit higher resistance to limit the current on the LEDs
Would there be a way to make them fade between each rather then just a quick switch?

Yes, you can have "fade in" or "fade out" or both. There are several ways to fade LEDs. This is a pretty good little video and circuit demonstration of fade in/out. There are other ways to do it and keep in mind the more features we add to a circuit the more we increase the parts count. Finally and not to leave out micro-controllers, they can also be used to get the effects you want.

Again, the signal generator at left would just be the output of your 555 timer. A 1 Hz cycle is shown. You can get slower fade with bigger caps or higher value resistors at the transistor bases.
The resistor at the signal source must be about 70% of the base resistors (or less) or the LED doesn't turn off completely in this circuit at 1 Hz. If you want a slower signal, then you must build/simulate yourself.
