The usual practice is to use light pipes. They're also sometimes used with through hole LEDs; but there's all sorts of panel mounting hardware for through hole.

How are these LEDs mounted to the project box? Just poked through holes?

Without looking at the data sheet, that unit appears to have a large enough entry funnel to allow for any size and potentially multiple LEDs. By the way, with light pipes, LEDs with narrower beam angles couple better.
