Assuming this is a software problem. What techniques or strategies are available for frequency hopping synchronisation. What I mean is if we need to use frequency hopping in a RF link. How can I synchronise the frequency on initial communication.

I did google but didn't find something meaning for me. Any pointers/app notes/datasheets are appreciated.

There are a variety of techniques and there are several texts that cover this in varying degrees. The one I'm most familiar with is Ziemer's Introduction to Spread Spectrum Communication.

Do you find that you need to implement FHSS in your firmware a lot? I am keen to learn how to implement this. I find it very useful.
