Charging batteries

Hello, I am using a wall plug charger that charges my battery.
I need to see if it is okay to connect the charger directly to the batteries even if the batteries run the system
Basically this is part of the circuit. VBUS and Vcharge come from the usb port. Vbat is the battery positive connection.
What is the best way to connect the charger to the Battery without ruining the batteries or the rest of my circuit.
Do I just connect the Vcharge directly to VBat? and it would run the rest of the board as well without a problem?

You have not given us enough information for us to offer an opinion.
What type of batteries and what size(V, mAH), how many and in what configuration?
What is the "system" that the batteries are powering?
Do you have a circuit diagram that shows what "Vcharge" and "Vbat" are connected to?

two li-ion batteries in series 3.7v each. 2200mAh.
As I mentioned Vbat is where the positive side of the battery connects. As for the Vcharge it is the middle post of a barrel charger.

We still have no idea what the "system" is that the batteries are powering. How much current does it use when it is running?
The charger will only supply enough current to charge the battery - probably 1A max. If your "system" uses more than 1A when it is running, the charger will never charge the battery and the battery will eventually discharge beyond recovery.
If the system uses less current than what the charger can supply, it will eventually fully charge the battery, but, depending on the type of charger, it may not sense that, and continue charging. That would reduce the useable lifetime of the battery.
Now you can see why I needed more information. By not having enough, I can still not give you a definite answer.
