Hi, I want to create a power management unit to charge a 3.7V li-ion battery pack. The pack consists of 3 cells 4000 mAh each, connected in parallel, since I want to increase the battery capacity to 12000 mAh. All the PMICs I find are either for single-cell batteries or mult-cells but with the cells connected in series. Given that I buy 3 identical batteries, can I consider them as a 1-cell battery and create the battery charging unit accordingly?

Yes. They will act like a single 12000 mAh cell. Just make sure that all three cells have the same terminal voltage before you connect them together or you may get enough current flowing to damage the cells or even cause a fire or an explosion.
