I am posting here to see if anyone has any ideas about why I am seeing 16-32% Triplen Voltage Harmonics in the Three Phase output of a VFD with a sine-wave filter?

 

If you mean harmonics at three times the main power frequency, it is because they are switching harmonics. Variable Frequency Drives are famous for third harmonic generation. And the filter does reduce them but it will not eliminate them,.
