what are all the practical problems may occur with ports of the microcontroller?

 

Problems which may arise in a circuit are many.

What can happen to a port is to be burned by sinking/sourcing more current than the limited.

Or you may think it is set as an input and apply a voltage directly to it (with out resistor) and destroy it.
