USB to JTAG programmer for Atmel SAM3S chip

I'm busy designing a circuit with an Atmel SAM3S chip on it, and would like to know if I'd be able to use this USB to JTAG programmer to program and debug my chip?

Further, would I be able to rather integrate this circuit, since the schematics are provided, into my board design, so I can have an onboard JTAG debugger, meaning I would just have to plug in my USB, and debug/program away.

I understand that Atmel Studio has compatibility for debugging with the SAM-ICE, but what about using Eclipse?
