I am using the FTCSPI DLL to control FT2232H dual device and it works fine. However, the code seems to dedicate the GPIOL lines as chip selects and the GPIOH as general pins. I would like to use some GPIOH lines as chip selects. Has anyone done this, is there reason why they were configured this way.

I think you should be able to use GPIOH as chip selects, or anything else you want. I've programmed GPIO (but not SPI), and I see no reason you can't use them.
