How is this done ? If I have a microcontroller IC how to I get code onto it? I want to use USB, how would I configure a schematic to have this happen. Also I know that each microprocessor is different, but will I need to have some internal bootloader configured on the ROM to be able read the code or are most of these programmed in already, if I had a compadible compiler, will I be able to create a .hex file or something similar plug in the USB chip, and transfer away.?

The best procedure is to obtain the data sheet for the specific microcontroller. USB is a pretty busy protocol, so it would be important to choosing a uC with the interface built in, or a programmer board that already supports USB.
