When using an isolation transformer, where do you connect ground clip of oscilloscope and why?

You connect the scope ground anywhere on the circuits on the output side of the isolation transformer because that is the safe side.

Is there a preference, because In the circuit diagram of a light dimmer they have it right after transformer secondary terminal

Of course it depends on what you are trying to display, but the initial reference would be the power -ve (common) of the circuit you are working on.
If using AC from a isolated secondary, there is often a circuit common which would be observed intuitively.
    Max.

The preference is where you prefer it to be in order to measure what you want to measure. You have to look at the circuit, decide what you want to measure, and connect the oscilloscope in a way that measures the voltage on that place or part.

I think the op is confusing earth ground with circuit common.

This wouldn't be the first person to make that mistake tonight.
