Is this the correct way to switch between two potentiometers?

Should work fine, but as you throw the switch there will be a short time when neither are connected to the circuit.

The total resistance of the pots in parallel will now be lower than the resistance of the lowest. This may be a concern if the pots are fed from a resistor that would form a voltage divider.

Any idea on how to stop this from happening?

Use DPDT switch and switch 2 of the three wires, the ground should be left connected to both. If you can´t tell which one it is, try measuring resistance to power supply ground, or post a photo of the board.
